Steps to Disable MSN messenger on Windows startup:

Open MSN Messenger window (sign into Messenger if you haven’t do so).
Press Alt key to open menu bar.
Select Tools >> Options >> General (earlier version) or Sign In (latest version) on the left pane.
Then remove the check mark from “Automatically run Windows Live Messenger when I log on to Windows”
Click “Apply” and then “OK”
Now MSN Messenger will not open until you click on the Messenger icon.
